Can you join a guild or academy from Inner Sea Magic in PFS?

They are not listed as a legal option in the Additional Resources.

Therefore the answer is no.

Background story wise you can say you are or have been part of one of those organizations assuming it is not a Evil one, and fit with now being part of The Pathfinder Society, but you can't use any of the rules presented in Inner sea magic.

I'm not sure you couldn't even say you were part of one of the Evil ones... after all, that would explain why you didn't get a benifit from it now, having given up the former Evil ways and all. Trying to atone for past mis-deeds could be a great RP styck.
